testing circuits with a scope

Hi all,
I was wondering if anybody is checking the output of the circuit with a oscilloscope. I find to different picture on the osci if I check the PWM it is a perfect square wave but if I check the output on the mosfet when any cell is connected it only shows the lower portion of the square no matter what I do. I try different cells from single all the way up to double series cell and all show the same result.
Another question is if I connect the cell to a straight DC it pulles 28A but with the PWM and the mosfet on it it only pulls 12A, any idea?
