The signals should just add. They shouldn't change the frequency, at least, not in the way you're probably thinking. Remember that the output is the differential of the input, so you get a phase shift compared to what you put in.
The toroidal transformer was probably a three phase transformer, being an industrial machine this makes sense. Can you remember if the supply to the machine was three phase?
Here's how a magnetron works. Basically all the high frequency stuff happens inside the magnetron, you just feed it a high voltage DC current and it does the rest. No transistors required.
